I haven’t played the Yume Nikki remake because I’m broke and too lazy to watch a playthrough (for now) but it looks very different from the original game so it’s safe to assume that this is an alternate Madotsuki who has had the same life (why the original NPCs, areas, etc are there), but she perceives these similar events differently and that’s why there are puzzles and new areas. 

Dreams are how we process our memories, so a Madotsuki with a different personality and such would look at things in a way distinct from the original one. What makes her different from the Madotsuki from the original game? She is a better gamer than the original Madotsuki and has played more stuff than just NASU, particularly games with nonsensical puzzles that you have to look up a walkthrough for.
