The files of Super Mario Sunshine show that at one point in development, the entrance to Pianta Village was covered with a stone slab that required performing a Ground Pound from a great height to destroy (identical to the one found on top of the lighthouse in the finished game), necessitating the use of the Rocket Nozzle.

In the finished game, this was removed as the developers likely believed it would be redundant to put an object checking if the player has the Rocket Nozzle if the pipe was on top of the Shine Gate, which is so high up that it requires the Rocket Nozzle to get to the pipe in the first place.

However, the developers misjudged the height of the Shine Gate, so that a regular player may, with some practice, get on top of the gate and enter the pipe using only the Hover Nozzle. This results in a sequence break whereby it is possible to enter Pianta Village before even unlocking Bianco Hills, and which would have been prevented if the stone slab was kept in place.

In Super Mario Bros. Wonder, the carapace part of the Hammer Bros.' shells is removable, even though this does not occur in-game, revealing that they are fully modeled underneath.

In the beginning of Mario & Luigi: Superstar Saga, Peach is cursed to have her voice turn into bombs whenever she speaks*. The bombs cause explosions and shake the ground upon falling.

The prototype version of the game also adds Toads falling from the ceiling when Peach's voice bombs explode, which was removed from the finished version of the game.

*this situation is more complex than it appears at that point in the game, but a more detailed explanation of the events is omitted to reduce spoilers for those who have not yet played it.
